If you ask, "When I'm playing a solo over a jazz song, how do I know which notes work at any point in the song?" there are two approaches to answering this question: the scale (mode) approach, and the chord tone approach. A book that presents a pithy, direct approach to the scale/mode approach is Curt Sheller's

Harmonic Anaylsis for Scale Selection and Chord Substitution

http://www.jazzguitarresources.com/books/RMA1.html

For a very brief and simplified version of this, look at a page I created for my friend Chris:

Chris

A great and widely respected book explaining the chord tone approach is Shelton Berg's

Jazz Improvisation - The Goal Note Method

http://www.guitarplace.com/RF008.html

Probably best to understand both approaches.

I would also suggest, for a broad, comprehensive, and beautifully written "Bible" on understanding jazz, Mark Levine's "The Jazz Theory Book."
